I just bought a Blu-ray, and I'm disappointed to see almost 2 minutes of ads before the film. What program(s) allow me to demux the BDMV, remove the parts I don't like (while keeping the menu's) and re-author it, so I can burn it to a disk?

I would recommend three free apps for this. MakeMKV (you can pull the beta key off their forums), BD Rebuilder (pull up the Doom9 site and it links you to the pre-requisite softwares you need installed for it to run) and Imgburn.
Rip with MakeMKV, import into BD Rebuilder (and select a movie-only backup) and Imgburn to burn to a BD-R. -
