I got the DVD of Rockman: Hoshi ni Negai o (a.k.a Mega Man: Upon a Star in america), however it is interlaced. What is the best way to deinterlace today?

It's probably hard telecined and isn't pure interlace, only encoded as interlaced. If so, you want to IVTC it and not deinterlace it. The best way to IVTC it is within an AviSynth script.
But that's probably not quite what you had in mind. Next time, maybe don't ask for the 'best'.
And converting it to an MKV isn't such a good idea if the source is a DVD. You create a D2V file from the VOBs using DGIndex so that D2V can be opened in an AviSynth script using MPEG2Source.
You should probably upload a 10 second untouched sample. You can cut one out of a VOB using DGIndex. -
IVTC. Use avisynth and not virtualdub for it. also use the mpeg2cut2 instead of mkv file making
mkvs sometimes f##k up when when imported while the same does not happen with VOB/MPG files -

You could try: QTGMC + Spotless + DeHalo_Aloha + SelectEvery(clip, cycle=10, offsets=[0, 5])
For the fun of it I attached a clip and here's the Vapoursynth script used https://pastebin.com/fuQGzeKN to create it.
I added a bunch of other filters for cleanup, the steps for deinterlacing I used are the once mentioned above.

Why do anything to it? Just watch it. Do you think it will look better after you do all these things?

It's better to QTGMC to 59.94 fps and SRestore to 23.975.
at least here sRestore to 23.976 still keeps some of the blends.
So the best solution would probably be to either:
a. live with the blends and 23.976 fps
b. go for 11.988 and then interpolate to 23.976 using RIFE or similar
c. create vfr content.
