I also had this kind of error, always with a cheap account with commercials. It seems that ffmpeg puts the correct parts (without commercials) together, but the audio is flagged wrongly. I solved this issue simply by buying the account without commercials. With the master-mpd the aac didn't have any more timing errors. Might be the same with yours?
