    There is this post, but I don't quite understand how to use that script (specifically, for .mkv to .m2ts conversion). I would rather prefer a modified GUI.

    I don't know if MeGUI supports custom CLI parameters; at least it supports creating a queue with muxer jobs. But you need to add all of them manually.
