After using Youtube Create to get a subtitle made with the correct timings for dialog, I saw that lines were
too short and overlapping on screen. As a test I used Subtitle Edit Merge Short Lines tool on the
whole document. That seemed to work well but I've had to refit all the overlapped lines which are many.
Is there any way to ask Subtitle Edit to merge short lines and fix all overlaps?
Anyway, I'm doing the overlap edits line by line and this subtitle will finally look right but take
quite a while to do.

I don't think there is any auto fix for overlaps.
The program is not able to correlate the timing with the corresponding event in the video file -
as you've seen, it needs manual intervention -
The merge itself doesn't cause the over lap, the newly created line is timed to start at the
beginning of the first line and end at the end of the second line. It doesn't use anymore time than that which
was already used by the original two lines.
You must have some other issues -
Other issues could be. I'll just procede manually. I usually do fine tuning as I go as well.
