    I want to use replace the music the plays on the PS3's XMB menu when a game is loaded.

    The files are "SND0.AT3".

    AFAIK Mencoder does not include an ATRAC3 encoder.
    But regarding PlayStation games, probably what you want is an ATRAC3plus encoder...
    The ancient RealProducer 8 is able to encode to ATRAC3, but the problem is, it always encapsulates the stream in a RealMedia container...
    but you can remux the .RM files to .WAV files with ffmpeg.
    As for ATRAC3+ and ATRAC9 as well, use your favorite search engine (not always the false-god Gluegow) and look for these applications:
    at3tool, ps3at3tool, at9tool.

    If you want to convert atrac to anything else, use clever FFmpeg-GUI.
    If you want to convert pcm(wav) to atrac, use ATRACTool
