Before updating to the new version, my "old" handbrake allowed selection of Auto passthrough on all of my presets (as defined in selection behaviour) against the different specific specific audio tracks
It now appears you have to select DTS pass through for that track, Ac3 pass through for that track -

1 DTS was auto passthrough now is DTS passthrough
2 AC3 was auto passthrough now is AC3 passthrough
3 AAC was auto passthrough now is AAC passthrough

it works but seems more cumbersome and not as user friendly as the old generic auto pass through - am I missing something ?
