what’s the purpose of multiplexing a multimedia mp4 file with MKVToolNix GUI? It seems the video and audio tracks are separated and then combined again.

Don't do anything unless you have a specific reason - if the MP4 works for you purposes , just leave it

Common reasons - you might want to add things like some types of subs, audio, fonts or attachments that are incompatible in the MP4 container , but work in the MKV container . Maybe join segments, and the GUI makes it easier than using commandlines. Sometimes remuxing can fix some types of problems that the MP4 had in the first place
