Regarding moov atom missing,you can try a repairing tool ,like untrunc-w , you'll just need any video like that as an example file (same parameters,bitrates,codecs,etc).

But as for .m3u8, i've always used streamlink instead of youtube-dl. Streamlink automatically saves the file and it's readable while you're downloading it, and killing the .exe will just end the recording, so that's safe.
