As you can see the colour looks washed out, desaturated and darker. I should note the original file was of SD resolution but i deinterlaced and upscaled to 720p so i could enable 720p50 on YouTube to get the full motion of video. The colour space of the source file is YUV.
What can i do to keep the original colours?

I don't see washed or loss of saturation.
But what I do see is red got orange-y. That suggested "rec." color changes.Want my help? Ask here! (not via PM!)

I was thinking the same. I wonder if uploading something in 720p HD means Youtube flag it up and change it to rec.709 after uploading? Since the original video is SD rec.601. Is there anything i can do so Youtube doesn't change the original colour? (other than uploading in 480p which i really don't want to do due to the framerate change)

You can convert rec601 > rec709 in your script, using colormatrix or similar
