I'm trying to combine my two-disc WrestleMania V into one MKV file, but they put some dumbass "insert second disc to continue" screen at the end of disc one and it's not keyframed until after the audio switches. Weirdly if I look at it in AVIDemux the keyframe is after the start of the "insert disc"screen by several frames but if I cut it on a keyframe in MKVToolnix the video carries on quite smoothly, no sign of a jump or any missing frames, but you can hear music start up for a split second right on the cut.
I'm across lossless video editing: cut on a keyframe and it works fine. No issues there.
But how does it work for audio? Can I work around this somehow without having to find smart rendering software?

You didn't say what audio format you are using. Usually you can cut audio anywhere in MKVToolNix if you disable the video track. Open the cut of part in e.g. Audacity, make silent or whatever you want to do and then re-encode into the format you need. At the end re-append to the original audio in MKVToolNix again.
Note that depending on the format it may work more or less well because many lossy audio formats work with encoder delay/padding (also called priming/remainder or pre-roll). So you may still experience short artifacts (e.g. a click or similar). See:
