when i encode the audio in handbrake does it use the same channels or does it change them? ex. going from eac3 5.1 to acc 5.1

When it is technically possible and supported by the ffmpeg core in HandBrake, it will try to preserve the channels.
In your case, both E-AC3 and AAC support 5.1 channel configurations. MP3 does not.
There are probably limitations preserving configurations beyond 5.1 (like 7.1 channels) in every case.
