So I have 2 MKV files. One has 4 DVD subtitle tracks and chapter tracks. They are both the same name but in different folders. I want to use mkvmerge or ffmpeg the command line to copy the subtitles and chapters to the other MKV file.
Try StreamFab Downloader and download from Netflix, Amazon, Youtube! Or Try DVDFab and copy Blu-rays! or rip iTunes movies!

For mkvmerge the general order is:
