    Both create MKV files?

    No, "MKVToolNix GUI" is a GUI app. "MKVToolNix" is basically the name of the project which includes several apps, including "MKVToolNix GUI", "mkvmerge", "mkvextract" and "mkvpropedit". Like "Office" includes "Word" and "Excel".
