I'm burning some 4:3 aspect ratio 720x480i MKVs to DVD-R's using tsmuxer (avchd folder) and imgburn. But when I play these discs back on my PS3, it only plays them in 16:9 mode, and I can only "fix" it by changing my TV aspect ratio from the direct 16:9 to "Normal" which crops off the overscan areas and squishes the PS3's 16x9 output into a 4:3 view. Setting the PS3 itself to 480p mode just makes my video appear letterboxed.

Probably the 4:3 signaling within the file is not being used. 720/480 = 3:2, neither 4:3 nor 16:9.
You could try playing a commercial dvd and see if you get the proper A/R and if so, re-encode your file
likewise and create an mpeg-2 dvd
