Been using it for DVDs but need something for BR video files and everything I've found to do it cost money. Not worry about decryption so if it doesn't do that on its own thats fine.

Ah okay, you used mkvtoolnix to also cut the source directly, I thought only to use it to create the mkv and then use MKC Cutter for the cutting.
MKV Cutter tries to be frame accurate, mkvtoolnix only cuts on key frames, if that is enough, mkvtoolnix is the way to go.
