Couldn't find an answer so I guess it's a stupid question. Does Handbrake convert both DTS Core and MA extension to AAC or FLAC? If I've converted DTS HD MA to FLAC can I get it back as it was before with both lossy core and hd ma extension in a single file?

It would treat the lossless DTS track and the lossy DTS track as separate streams. So the answer to your question would be no.
