  1. I've got an mkv with E-AC3 audio that won't play on my receiver. Can I convert the audio of this file in one do-it-all program that will demux and remux the video with ac3 instead?

Try Avidemux, copy video, audio to desired format. In configure, desired bitrate and in filter how you like to remux audio. It should work. If not, sorry then. But nothing to loose but several seconds.

Thanks! That worked perfectly. I thought avidemux couldn't do mkv files.
