Cookie Cutter video image glitch?

So I am trying to use cookie cutter for a split-screen effect, with the mirror obviously, and it just glitches out and looks crazy, i have no idea why it does this only with the cookie cutter effect. I really want to be able to animate it, it works fine other than this obviously unacceptable end result but the split screen effect would work if it wouldn't do that .

You're probably trying to layer two very unstable variable frame rate streams. What happens if you pre-render the necessary segments to an i-frame only format?
