I've got a video file with several cuts, in which the audio drifts gradually out of sync.
I loaded it into Premiere, synced it up at the start of each cut, then rate-shifted it to sync the end.
But when I encoded the sequence onto a DVD, the sync-drift was back - it still resynced at every cut though. At the end I have the audio fade out, and the fade out is still present in the out-of-sync audio, it just occurs earlier. The out-of-sync audio is exactly the same length as the in-sync audio.

Weird. Are you sure it was fixed correctly in PP ? Check in different places within each cut
Reboot your computer.
Start PP + Reopen project
Clear media cache
Export audio track only
Reimport the exported audio track and compare with the existing timeline audio track -
I've done the last two of those steps (I'll give the first three a shot shortly), and the two tracks didn't match. So yes, fixed in Premiere and broken on export.

What audio format? And how did you export the audio? (did you use something like afs ? because it's know to cause audio glitches for some people)

Uncompressed 16-bit 48000Hz WAV and 224kbit/s 48kHz AC3. They're identical to each other, but don't match the sequence.

No idea. I don't recall a bug like that in CS6. I would ask on the Adobe fourm
You can also try with a video container (e.g. AVI) to see if it makes a difference, and something else with both video & audio just to see if it makes a difference (e.g. mp4, avc, aac)
