  2. Renaming does not work. But you can directly download mp4 from youtube.

    For example (720p max):
    youtube-dl -f mp4 https://www.youtube.com/watch?v=tO01J-M3g0U

For best quality mp4 (higher than 720p):
    youtube-dl -f "bestvideo[ext=mp4]+bestaudio[ext=m4a]" https://www.youtube.com/watch?v=tO01J-M3g0U

And it converts (reencodes), wasting time and degrading the video.

    As Keyser suggested, MKVToMP4.

No it doesn't. YouTube doesn't even use MKV so whatever you're using to get the video is changing it to MKV, either by changing containers (no reencode) or by reencoding. As sneaker suggests, just download the MP4 instead. There are plenty of programs to do that without having to mess with command lines.

Browser extensions are the most easy and obvious way to download from youtube I guess. youtube-dl is handy if you want to do something no other app can do like download a complete music channel and remember which tracks were already downloaded in a previous session, youtube-dl remembers it with --download-archive.
