Run MkvCutter and drag the mkv file onto the window.
Scrub to the cut point - or if you know the frame number, insert that number in the 'Jump to frame' box and click 'Jump to'.
Click 'Cut end' and 'Add to cut list'.
'Cut' in this sense means the range of frames that will be saved (not discarded).
When satisfied, optionally save the cut list, then click 'Commit Cut-List'.
On the new window, top right, click 'Output' and select an output location and appropriate file name (e.g new.mkv).
Click 'Temp folder' and select a location for the temporary files.
Click 'Next' to begin processing and saving the file. -
*gig* and I thought keeping the number of buttons&co down would make it simple to use.
Always happy that folks use the tool and even the proof-of-concept implementation was not a waste of time.

This may help me as well.
I was _not_ getting a save no matter what. I'll try this. (Made a new thread with the problem before seeing this.
The "next' button was a missing piece.
Can you one again enumerate the steps.
I'll try another one meantime. -
This is how one uses 'MKV Cutter': (or how the author envisioned one would use it)
- Start MKV Cutter
- Press 'Open Source' and select the .mkv file you want to cut.
- MKV Cutter will now use MkvInfo, Mediainfo and h264_analyse to anaalyse the source will, once it's finished a new screen will show.
- Here one selects the parts of the movie one wants to keep.
- Go to a 'start-point' of a section you want to keep.
- Press 'Cut-Start'
- Go to the 'end-pont' of the current section you want to keep.
- Press 'Cut-End'
- The selected section should now be highlighted on the slider.
- Press 'Add to Cut-List', so the selection section will be remebered.
- Repeat step 5.-10. for all sections you want to keep.
- Press 'Commit Cut-List' to finish the selection definition.
- In the next view you set the 'Output' (File) and 'Temp folder'
- Press 'Output' and set the name and location of the output file.
- Press 'Temp folder' to set the folder that is used for temporal files.
- Press 'Next' to start the actual processing.
- Wait till 'MKVCutter' is done and the 'Finished!' popup appears.
The 'Save'-button allows one to optionally save a text file which contains the cuts.
(this is only useful if you have to make a lot of cuts and don't have the time to select all the cuts in one go)

As a small follow-up: just updated MKV Cutter to 20170625. Now it should handle vfr content without problems.
