I feel like the one that has anamorphic flag is a better encode than the 640x480 one. Can someone please lend a clear answer?
Because truthfully when I compare my 640x480 encode to the 720x480 4:3 AR encode..I can tell the difference....

No, 720x480 potentially has 12.5 percent more horizontal resolution than 640x480. Downscaling from 720x480 to 640x480 may introduce artifacts. Upscaling from 640x480 to 720x480 may also introduce artifacts. Any digital scaling can introduce artifacts. So avoid it when possible.
