  1. When I select a folder to add all the videos in the folder to the queue it says it is indexing the folder but then finishes and the queue is empty. Am I doing something wrong?

    Tks!

I think, first of all you have to open the input folder, not only select it. Maybe I misunderstood there.
In preference (Tools/option) of Handbrake, select under output files Automatic renaming and select folder (empty is best) to which you want to have output files. Then in add to queque -> add all. And it should be all.

But more recompress = not good quality. So you should do cropping and color correction in one step. Unfortunely I dont know nothing about FFmpeg, but possibly someone could help you with this. There is colorbalancer plugin for FFmpeg so you can do it in one step.

  3. You can see each file if you press the title pull down button on upper left. If you want to add them to the queue, press the add to queue button, and you can choose to add the current file or all of them that have been loaded.

There's one thing I noticed about Handbrake's batch mode that may be due to my inexperience with it IN batch mode.... but for some reason it resized all the MP4s to the same dimension, even though they weren't the same input size. This has never happened to me when I add the files individually, but it did when I selected the entire folder.

If someone could explain how to prevent this from happening, I would appreciate it

Use Vidcoder instead of handbrake then. Just tested and o.k.
    It uses same handbrake engine.

Or in handbrake Picture width none and Height none. It do the trick.

You are welcome. I have to missed something in Vidcoder. It renames the batchfiles in something like this - video1, video2 etc. But it will be I hope in option.
