I have 2 video files that I am merging together and they both contain a .FLAC lossless audio track. I'm using Wavi to get the trims to a .wav track and then converting that back to .FLAC with eac3to.
Just making sure, but, doing this FLAC -> WAV -> FLAC there would be no loss of quality, correct?

	Assuming you maintain the same number of channels, and use the same bit depth as your source. (16 or 24). Yes.
