I am trying to convert a 27 gig MKV file to a Blu-ray ISO. Is there a way to limit the size of the ISO to fit on a standard BD-R disk?

You will need to re-encode the mkv,iso is just a container for burning any type of file.

And use BDRebuilder or BDtoAVCHD or AVCHDCoder to shrink! All free.

I would use BDtoAVCHD. Easiest to get started with. If it doesn't work then use BDRebuilder.
