I'm having issues with ripping from a Blu Ray.
I've ripped the Blu Ray to an iso (quicker than trying to rip it from the disk each time).
If I rip it into mkv passthrough (no compression) then the resulting file plays as I want it to.
This is through Windows Media Centre using LAV Splitter as a codec, also VSFilter for the subs.
I have a button mapped on my Logitech Harmony so I can switch sub titles on/off - mapped directly into LAV codec settings.
When I rip uncompressed mkv, this works OK. But I would like to reduce file size.
If I use Handbrake the resulting file is re-coded OK quality wise. However it doesn't play using LAV splitter & subs are not accessible.
Film is actually Lord of the Rings extended Edition and is also in two parts. I can 'join' them together ok and edit chapters etc. Its just the compressed file from Handbrake doesn't play using my preferred codec.

First one subtitles use zlib compression, second does not? So can you set it up while muxing in Handbrake? If not try to use MKVmerge and just remux it, using zlib compression for subtitles (should be as default I think). Not sure if that is the problem, give it a shot.
Also, first video uses VobSub for subtitles, I never seen VobSub with HD BD video, so that mkv might not be straight lossless copy, or maybe just someone changed or re-encoded subtitles. -

When you join the two parts, check to see if the second half has the audio and video out of sync. This happened on my U.S. versions, the audio and video streams not being the same length.
The fix is to remux the first part to BD folder with tsMuxer and run the BD through ClownBD and have it trim the last second of the movie. Then put it in MKV container with MMG and join the two parts that way. Chapters should be re-timed correctly. If you join the two BDs with tsMuxer first, your second half chapter times will be off.
Then re-encode with whatever. I use Ripbot personally, but all the popular frontends like Handbrake, Ripbot, et al use the x264 encoder anyway, so that's a matter of taste. I'd recommend you use one pass crf quality based encoding at crf 18-20. File size will be unpredictable, but you'll get the same quality (close enough) each time. Movies vary greatly in their compressibility, due to grain, motion, etc.

I did try remuxing the encoded file but it didn't have the desired results.

I dont seem to have had any issues in merging the 2 parts to the film together.
I have ripped from BD using DVD Fab - selecting MKV passthru - only selecting the video, audio ,English PGS subs(this time), and the chapters.
Done this for both parts.
Then remuxed with MKV Toolnix. Opening part one, then selecting 'append' to add in part 2.
Then editing the chapters by hand to renumber the ones for part 2.
All seems to be OK, I have only skipped through to the second half but there isn't any audio sync issues. Unless they will only become apparent after watching the whole file and it gradually falls out of sync.

Prior to this testing I have also used DVD Fab to rip to MKV using h264 to encode and it did the same thing.

My Blu Ray lossless rips in MKV show in mediainfo for subs the same thing as your rips, readings from first MKV, not those zeros, even if I re-encode just video track. Using MKVmerge 7.7.0 , if it ain't broken don't fix it, so I am not upgrading yet, not saying this is the cause, perhaps for new audio codecs old version would not work etc.
That advice about just remuxing was wrong thinking back. You just need to remux it but to use only video track (or encoded audio track as well ), load both MKV's into MKVMerge and from that first MKV use just those subtitles. You can uncheck tracks that you do not want.
I use batch scripts and they are using eac3to, which means everything is properly demuxed and remuxed again. -

Yes, that is what I'd try. Import that encoded MKV first into mkvmerge, uncheck all tracks except video track. Then load that MKV with all original tracks and uncheck just video track.

It seems as though I'm finally getting there now.
I tried several permutations of using different elements from the different mkv's.
First of all, I tried as you suggested, used the video stream from the encoded file. Then audio, PGS subs & chapters from the uncompressed file.
It did play using LAV splitter, and although the sys tray icons thought the subs were loaded, there were none on screen.
Then tried the same again apart from the PGS subs from the encoded file. Same thing.
I extracted the subs form the mkv to a .sup file. Then converted to an .srt, named it correctly and placed it in the same directory. Still didn't display any subs.
But this process started me thinking.....
So, the next thing I tried was loading a previously ripped file I had created with VOB Subs.
Loaded the uncompressed mkv, the encoded mkv and mkv with VOB subs.
Selected as follows-
Uncompressed: audio & chapters
Encoded: video
VOB Sub mkv: VOB subs
Re-muxed all of that together et viola!!
Played using LAV splitter & subs were present & I was able to turn them on/off using the sys tray icon.
Bit of a complex selection process and I think I can simplify it somewhat. (As I still have the other two LOTR films to do yet).
Also managed to find a section of the film that has elvish speaking in it, to confirm that I did need to be able to turn the subs on/off. As the elvish translation is not hard coded.
