I put the .ass file (created with Aegisub) in the same mkv container. It plays fine with VLC.
The thing in question are the two logos/watermarks seen on the left upper and lower corners. I got it to hardsub ONCE in handbrake (no idea how), but I want to encode this same video with the same .ass file again but the logos don't appear anymore. I have a Mac and as far as I know, Handbrake is one of the few options I have to hardsub a video.
Is this a problem with Handbrake itself or with the .ass file?
Any help is appreciated.

Yes, I can choose the subtitle track an burn them in. I know they are burned in because I looked at the previews and everything else shows up just fine, except the logos. It's like Handbrake just refuses to acknowledge them this time, since I have already harsubbed a video this way with the same logos and it worked fine until now.
