I have got a *.mkv video file where the two audio tracks are switched:
track 1: officially: german - real: english
track 2: officially: english - real: german
Obviously something went wrong during encoding.
How can I now repair the MKV video file without re-encoding?
I could imagine that there must be a bit in video file header be patched.
Possibly there is a tool (Avidemux, Xmedia recode) which let me do this as well.

Use mkvmergegui (included in mkvtoolnix). Open the mkv. Click on the audio tracks and change the language header. You can also set default track flag. Make/mux a new mkv(no reencoding).
