Have you tried convert without cutting? Maybe it's causing the problems.

Yeah... i have found the solution on same forum yesterday by Google

    I can try to explain:
For cutting the biggest mpeg2 i have used AviDemux... but i have split this file not in keyframe... at this point i thinks i have obtain 3 parts like corrupted mpeg .
When i play this parts on player the sync it's ok.. but when i try to encode or load on some encoders and play for it i obtain the sync problems i have ask about here.

After google i have found a solution....... i have tryed to slit the source mpeg2 whit VideoReDo and after that all my problems it's disappers:
The answer it's when VideoReDo save the splitted mpeg not in keyframe they can apply a litte re-encode to output mpeg2 and after that i can use this splitted mpeg2 on encoding software whitout any sync problems.
