Linux based video reencoder

Hi,

In a professional point of view, I need to implement a automatic video reencoding process.
Until now, I used Telestream FlipFactory.
The problem is it is a Windows based solution, where I only have Unix servers (except this one, of course).
The second "issue" is the licence. Even if I have a licence for Production servers, I have nothing but temporary licences for other environments.

That's why I need another tool to make the "same work" as FlipFactory
- Linux/Unix based
- able to handle all kinds of videos in input
- customizable output
- free, would be a plus

Any idea ?
