I want to remove the first chapter from the movie 'Swelter'.
It is 3 minutes long and consists of 2 minutes of black screen and 1 minute of the movie/studio data.
I have loaded the mkv file into chapter editor, highlighted 'Chapter 0', clicked 'Remove chapter', then clicked 'Save to Matroska file' from the 'Chapter Editor' pulldown menu, gave it a new filename then 'Save'
but it doesn't work. It just gives me the same mkv file as what I started with.
What am I doing wrong?

It most likely removes the chapter MARKER, not the actual chapter.

Do the time codes have something to do with it?
Because now I have Chapter 1 as the first chapter but it starts at 00:02:59:179000000 -
All you have done is remove the chapter marker as hech54 suggested. You don't say which tool you are using but I think it's MKVMerge GUI. That tool can trim out sections of mkv files on the Global tab, by chapters, or frames, or timecodes but its not frame accurate so you could end up cutting a few seconds either side. Google how to use it as I can't explain it all here.
I use TMPGENC MPEG Smart Renderer 4 but it is not free, but can easily edit MKV files and is frame accurate with a little re-encoding around the cut area only.
