I'm looking for some software (preferably freeware) that can do something that seems straightforward. I've ripped almost all of my DVD collection to a media server as non-compressed iso files using DVD Shrink and Slysoft AnyDVD. Each episode of a show is in it's own file. On some of the episodes of shows, the show runs like this:
opening minutes of the episode
rest of episode
When the show is like that, I imported "title 1" into DVD Shrink twice, using the trim controls there to just keep the episode parts, not the opening or closing credits. I told DVD Shrink to burn to an iso file and everything is good and the video plays perfectly. Here is an example of what the video_ts folder looks like when all is done:

Now I'm trying to convert the iso files to mp4s in a batch mode and have a problem. I'm using Handbrake for this because it can be driven by command line. The problem is that Handbrake doesn't get both parts of the movie because they are separate titles. It only gets the larger of the two. In the example case above, Handbrake is only picking up VTS_02_0.* as the video to convert, ignoring VTS_01_0.*. It seems to me there should be something out there which is able to merge the data in VTS_01_0.ifo and VTS_02_0.ifo into one larger VTS_01_0.ifo and rename VTS_02_1.vob to VTS_01_2.vob. I'm not looking for anything to re-encode the vob files because the next step (after the ifo files are cleaned up) is running through Handbrake to create mp4s.
The reason I'm wanting this kind of merge is to keep the chapter information for navigation. I know that if I didn't care about keeping the chapters for navigation, it's easy to do a binary copy of the .vob files appending to each other, then send the resulting vob to Handbrake.
Ideally, this software for merging the ifo files would be free. Non-free is also ok if there isn't anything else. The thing that is required is that it be able to run in either batch mode (throw a bunch of iso files at it and let it grind away for a few days) or that it be completely runnable through the command line (so it can be ran in batch mode via a DOS batch file).
Anyone have any ideas?

You could use ChapterXtractor to extract chapters timing from IFO files and then add the chapters into the mp4 or mkv file.
