Hello guys
I have a video file in H.264 in MKV container. I need to cover some parts of the naked human body shown in some sequences of frames. I want it to look like a cloth. So I think I need a tool that can create this cloth for me using CGI? Do you know any tool that can help me on this process? It doesn't need to be a perfect cloth though It would be better if the tool can work with MKV files directly, so that I don't need a conversion and encoding process too.

Did you want static cloth? or dynamic cloth that animates an conforms to the body as it moves ?
How realistic did you want it ? cartoony ? or realistic with shaders, lighting, shadows etc...
What does the scene involve? Is it simple just someone walking, etc ?? or are there other interactions, objects/people moving in front of, interacting with?
If it's just something simple that you want - you can censor it with a single static animated png with transparency in any video editor. eg. aviutl would be a free one that supports mkv natively
You need to re-encode at least those sections with the cloth -

Well it can be as easy as animating a series of still images and compositing it in 2d ; or as complex as re creating the scene in 3d and using meshes, geometry, and with some projection mapping . If you're completely new to this it might take a few months just to learn the basics. Seriously. It depends on how involved you want to get, how good you want it to look
A lot of it depends on the scene complexity. For example if the character is moving around, rotating, obviously the mesh has to rotate and deform as well. If it's a straight on shot, 1 camera angle, no interactivity, then you might be able to do it with method 1 a simple composite.
In general terms, there are 2 ways to do the 3d method with the mesh - a) create a simulation where cloth dynamics are calculated by the computer, or b) hand animating the mesh / clothing . a) is very involved if you want it to look realistic, there are many forces like gravity, vertex paint maps, bump maps that need to be done. That's just the basics for the 3d part - there are lot of "gotchas" about the compositing part and putting it back into the original video and making it look authentic
You can buy 3d model clothing at various 3d sites like turbosquid. Daz3d has a lot of clothing and models for characters. ; or find free clothing on many sites as well . The early generation Daz base models for male and female are free -
I am new to this and it seems that the 3D method is difficult for me, as you said. However, which tool do you suggest to a beginner for the 3D method? turbosquid. Daz3d ? or anything else?

Turbosquid is a website that sells models. Daz3d is a company that sells 3d software, but primarily 3d models. It has a free version of the software as well
Blender is the only *good* free 3d software title that is comprehensive. But the interface is clunky and there is steep learning curve. The other 3D software titles are very expensive, and not something you would use casually

I would use after effects or nuke for the 2d compositing, but I suggested aviutl because is free, blender is free
I think you're in way over your head . This project is not something you should do as a beginner -
What most people would do is the variation on the simple "censor". The 1st technique. You move a 2d image over the parts you want to cover up. You can use various techniques, deformers in 2d to adjust the image of "clothing" so it "fits" more closely . There are ways to motion track, to reduce the amount of manual work required. But this is very limited , because it's a 2d solution. e.g if person turns, the "clothing" needs to be adjusted and rotated as well. That's tough with only 1 shot of the clothing, because it's a flat 2d image
If I were doing this with decent quality - it would be using a 3d male or female model, and animate them as seen in the video . If they jump, you make your model jump, if they run, you make the model run, etc... The models from Daz3D and Poser have lots of clothing that conforms to these models . So as the models move, the clothing moves with them for the most part. The benefit of daz models is they are "pre-rigged" . This means they have controls to move - think "pinocchio". A 3d model or mesh without rigging is useless because it can't move. It's not necessary to do other objects in the scene, unless there is interaction in your video, objects crossing, touching the clothing etc... Another benefit of doing it in 3d is you can match the scene more closely in terms of lighting, color, shadows etc... but you can do final adjustments in the compositing software
So basically you emulate what is going on with the 3d model, and you render out an image sequence with an alpha channel ( transparency) . So only the clothing is shown. That gets composited over the original video in compositing software like after effects with final adjustments to make it look right -

Probably a good idea, at least to start with
In 2D software you have limited degrees of rotation and adjustment, before things begin to look very weird. You can still add the use 3D software to take shots of various angles of clothing to composite over your video. e.g. let's say you want a T-shirt rotated at 45 degrees, you can use 3D software to do that, render out a PNG with transparency . So although you might not get the full effect with folds / deformation of the cloth as it moulds to body contours and movement, you still get more coverage of angles -
Since I'm 99% certain this is NOT porn, I'm having trouble understanding why anyone in their right mind would go through this type of hassle just to "censor" a human body, especially someone from Germany.

I wonder if a reverse greenscreen, or a "pinkscreen" with a garbage mask might at least allow the OP to paint-in using the ~same coloring as the "cloth". Depending upon how it was shot, it might be a timesaver as well as making the tracking tighter.

Again "no encoding" request!? Somehow there has been a LOAD of such request recently... (are people using lame machines for video editing?)
Forget it. Changing the image must call for re-encoding.
Unless you want to use "ASS Subtitle" (can contains graphics) to make a switchable censor block.
Make your "subtitle" with AegisSub, then mux into the MKV (mkvtoolnix)
Note that the effect will be a plain floodfill... no complex effect.
If you go for 2D compositing, it will be somewhat easier if your background is a uniform color, and will get Very hard if the background is complex.
Another route, using a 3DCG soft (MikuMikuDance, Daz3D...) and use some pre-built human model with clothing to reproduce/trace the scene as close as possible. Later, make the body and limbs transparent, turn on the physics engine, and render out an AVI that you can use for overlaying on the original video. This way, the physics of moving cloth can be simulated to some degree.
Again think twice before you decide to do this. Not for the faint of heart.Stopping development until someone save me from poverty or get me out of Hong Kong...
