I'm trying to convert a few 1080i captures from my HD-PVR 2 and to x264 and every single time almost, they fall out of Sync towards the end of the file. The source seems to be in sync, but the output files always seem to be out of sync towards the end and i can't figure out what is causing this. I'm using MeGUI to convert the files, but have been a ton of sync issues. Sometimes it seems to go fine and others it's really far out of sync. I run every capture through TS-Doctor to cut commercials and fix any kind of issues with the ts stream, could it maybe be TS-Doctor causing the issues while cutting the commercials? I just don't understand why they fall out of sync as every single time. The source is fine and in sync.

A couple of things to look for...
Not sure what format you are recording to with the HD PVR 2, but if you're using MP4, use something else. TS probably works best. In the past we had reports of sync issues with recording directly to MP4 containers with members of this Hauppauge device family.

I use MeGUI too but to be honest, I sort of wish I knew of a different and hopefully better tool to use to encode with X264. One thing I have found is that if I go to the Config part of setting up the video encoding, if I choose AVCHD or BluRay as the output format, it can be very problematic. I've had a lot better results and got rid of some sync issues myself by using what I think is called Default instead in that tab.

I'm recording into .TS using WinTV and Hauppauge Capture, i then use TS-Doctor to cut commercials and fix any issues with the TS-Streams etc. It's mostly WinTV as i can just set a time and walk away. If i'm around. I use Hauppauge Capture as it is updated more often. I just don't understand as the source is fine and there are no sync issues, but almost every time it has Sync issues towards the end of the file. It's making me think that TS-Doctor is maybe messing with the stream and causing issues with the timecode or something towards the end of the file, but if that was the case wouldn't the output file from TS-Doctor be out of sync as well? Maybe it's just MeGUI causing the issues. I'm not really sure.

You haven't said just what it is that you are converting to or why. x264 is an H.264 encoder. The captures form the HD-PVR 2 already use H.264 for video, so what else are you trying to accomplish by using MeGUI?

You definitely need to figure out if TS-Doctor is causing the problems or not. I know nothing about it. I use VideoReDo TV Suite Plus for editing my Hauppauge Colossus captures, and those are very much like what you are getting with the PVR 2.

I don't trust MeGUI to write AviSynth scripts for me. In the past I tried a few times to use it that way and I had to learn AviSynth because I couldn't get MeGUI to generate anything that actually worked without having to change it anyway, so in the end it was just simpler to learn to write my own scripts. It might be possible that what it's doing in AviSynth is somehow leading to your sync issues, but definitely try to see if TS-Doctor is playing a role or not.

Well TS-Doctor is pretty much a cheaper version of VideoReDo. It's opened many files that VideoReDo couldn't even open and fixed them. It works the same way as VideoReDo though so it must be MeGUI as the actual outputs from TS-Doctor are in sync. TS-Doctor doesn't actually re-encode anything just like VideoReDo. It just cuts on i frames and remuxes.

So it pretty much has to be something that MeGUI is doing. I can't figure it out though and why it only makes the files go out of Sync towards the end.

I've encoded many blurays using MeGUI and never had sync issues with bluray sources. I've only just started noticing it with HD-PVR 2 sources.
