I have a Samsung Blu-Ray Player BD-D5900. I insert my 1 TB HDD and play MKV video files and the files work perfectly but the problem is that it won't play along with the subtitles embedded with it. Please help me out with playing the subs along with the video.

I think you are out of luck. I cannot recall seeing any Blu-Ray players (or any hardware-based media players for that matter) which can play internal subtitles from .mkv files. Support for internal subtitles in .mkv files only seems to be common with software media players for computers.

My sony bdp-s380 plays mkv with merged subs but doesn't play them separately.

Or bring the disc/usb to a local store and see what other player can read muxed subs.
