My problem is when i add some video in the converter and cut it, everything works fine, but when i choose some file output (.avi., .mkv, no matter what) the program crash and close itself! How can i fix it. The problem is about a week ago, before that everything was fine.

Does it happen with all video sources? Or just one video file?

No matter what type it is.

It could be a .NET problem, I ran into a similar issue with .NET on Handbrake not too long ago. You need the .NET 4.0 client software.

Did you report the issue to the Freemake? This may be the best way since it seems to be a bug in the program rather than something we can fix/help here.

I would goto Freemake and open a support ticket, here is the link,
