    I'm trying MkvToMp4 and it works nicely, but is there a way to preserve or make a new thumbnail for the video? All completed videos just have the vlc icon

    It's probably not a mkvtomp4 problem but a windows explorer problem. So try install a better windows explorer thumbnail addon like icaros or media preview.
