I am having an issue with merging .m2ts files into one. The only program I could find to join .m2ts files together without any decoding is tsMuxer. After I join files with this program, the audio track in the joined videos is no longer synchronized. And it happens only in the joined part of the video. For example, I wanted to join Lord of the Rings movie which is split in 2 bd-rays. First bd-ray is about 1:45 min long, second - about 2:00 hr long. The audio track gets out of sync only after the joined movie hits 1:45 min mark. Before that everything is good.
Am I doing something wrong while joining the files? Is there a way to fix this?

The second part probably has some padding, probably a very short video part before the main movie, even a logo screen. The sound doesn't start till it's finished. That would cause audio sync problems. You could try opening the second movie in Mediainfo and check the lengths of the audio and video. I suspect the video is a bit longer than the audio.
Since you have tsMuxeR, take a look at the second movie contents. The added video may show up there and you can delete it. Another handy tool is BDInfo. It can give you information about the original BD on the disc and it's parts. You may have the wrong .m2ts files.
There are other possible causes, depending how much it's out of sync + or - , or if it gradually changes sync. And there are other methods and tools that might be used to repair it.

I tried few methods to join the .m2ts files:
1. Add BDMV folders of both movie parts and join them in tsMuxer
2. Extract main movies only using DVDFab, then after having only 1 single .m2ts file from each movie part - join them in tsMuxer
Outcome is the same in both cases.
I tried using MediaInfo but I don't see the length of the audio track and how it is aligned with the video stream.
