Solveigmm AVI Trimmer, select the parts you want to keep and add to the list, save as a new mkv.
Avidemux, open mkv, select the parts you want to remove and press delete, under video and audio choose copy, under format choose mkv, save as new mkv.
If you have a mkv with several audio tracks and subtitles use instead Mkvtoolnix, see https://forum.videohelp.com/threads/359121-How-to-extract-parts-from-a-mkv-including-al...ubtitle-tracks
But you can't cut exactly, only at keyframes and they can be several seconds a part.
