I have an MPEG2 file that is around 45 minutes, when I open that file in Handbrake it says it's 44:39. Has this happened to anyone? Am I doing something wrong (I'm just opening the source video that I want to encode!)? Or should I just ignore it and see what the resulting mp4 has for time duration?

Where did you see that 'around 45 minutes' ?. Maybe the player has rounded the playback time.
If you have done nothing then you have nothing to lose by just ignoring what could be a triviality.
