Conversion of Mov files

Hi there,
it's a newbie here..
I need to convert batch some mov files taken with an iPhone 4s to a format which let me save some space and quality of the video.
Any advice? I've tried both Handbreak and Winx Video converter for Mac but they don't recognize the portrait orientation of the video and gives me back a video in landscape...
hopefully you can suggest something for a Mac and batch...otherwise also Win and not batch will work!

iFFmpeg might be worth buying. Be sure to try trial first.

You could also try mpeg streamclip, but no batch support.

The second works and has got also a rotation feature even if it's not batch...it's great!
