I also noticed when I used the encoder in MeGui that the output files were changed from 29.970 to 59.940 which would explain the slow encode time and the codec ID was FMP4 but the file I changed the settings on to get faster speed was encoded correctly at 29.970 and the codec ID was XVID.

I give up. As long as I can't get more than 40% CPU usage the encodes will never go much over 50fps. Good luck! Not worth wasting anymore of my time on it since I don't encode to XviD. Like I said, I'd just use the DivX codec in Home Theatre Mode, Constant Quantizer of three. If you want more speed then set it to High Performance. I'm encoding the same 720x480 video that I couldn't get more than 50fps at 90fps with DivX in Virtualdub.
