Okay,so for about a month now I've been using Format Factory to convert my anime that are all MKV files to mp4's with subtitles to put on my iPod. The problem I have is the subtitles themselves.
I've used pretty much everything I can think of (handbrake, video converter ultimate, etc etc) and have spent hours upon hours in the past trying to find the solution, but in the end I figured it would be just less trouble to stay with the mediocore, transparent, and static subtitles that Format Factory has...until now, when I decided I'll just post my exact problem and maybe someone else can help.
The subtitles themselves, as I said before, are transparent, and stay on the bottom of the screen, and stack up on eachother. For openings, if any other anime watchers are here (which I imagine there are, I've seen lots of threads mentioning anime in the conversion process) it's extremely obnoxious, but in the show themselves generally I can decipher what they are saying.
So if anyone has a better system of converting MKV's to a format iPod touches can use, and the subtitles look like they are supposed to in the source file, please let me know. Otherwise, I'll stick with Format Factory, as while it works, I just wish it was better.
Apologizing now for gramatical errors/spelling errors. Low on sleep, and trying to explain myself quickly. Let me know if you need any clarifying.

I just want the subtitles to look like the source stuff does.
For example: what I currently am having to watch on my ipod is this https://forum.videohelp.com/images/imgfiles/pVvWGVJ.jpg (In this scene they don't look transparent, but they are.
I'd much rather have subtitles that are not transparent, and where the subtitles stay in the same place. Like this: https://forum.videohelp.com/images/imgfiles/xREtlT3.jpg
I think this clearly demonstrates what I want. Is there any way to do this?
Also, it seems with some of the shows I have, the subtitles DO stay in position, but they are much more transparent. I guess the first subtitles could be considered Translucent...but nobody really makes that comparison...I think. -

The sub is inside the mkv. Extract with mkvextractgui2.
