Is there any way to solve the above issues.

Can't MKVmerge do what you need? Try using the timecodes on the Global tab.
For example, if you want 03:00 -06:30,
enter 03:00,06:30 in the timecodes box
It will give you three files. The first from 00:00 - 03:00, the second from 03:00-06:30,
and third the rest of the file.

Or, to just get 03:00-06:30 by itself, instead of the tmecodes box, use the "by parts" box
    and enter the range there.

    1. I just tested using MPC-HC and, while I have no idea what you mean by 'has boxes', it does FF fine. I don't see any way to reverse, only skip back in MPC-HC.
    2. That's right, no MKV. I use it to make M2TS files for a Playstation3. It's just remuxing and not reencoding anything so it shouldn't really make any difference what container it's in, as long as your player can play it, and there are several choices on the main page. The M2TS container is pretty universal, more so than MKV I think (the PS3 won't touch an MKV).

You might try davexnet's suggestion if you absolutely have to have an MKV.
