How can I convert large MKV files (>15GB) to AVI files but keeping the DTS tracks intact?

Well I follow a complex process to watch movies with DTS tracks on my new home theatre. I extract the DTS audio tracks from the large movie files (With Yamb, MKVExtract) and interleave them with a 2hr 30 min movie (Divx, very low quality) with AVI DeMux. So, the resulting file has 2 GB of DTS data and approx 300MB of video data. I can either save this on a pen drive/DVD. So much for the audio. For the video, I connect my vid card (9400GT) with Sony LCD with HDMI. When I want to watch a movie with DTS effects and hi video quality, I run the video from computer and play the DTS track from the home theater and manage to sync the audio very well by pausing either the sound or the video (as applicable).
The problem is, suddenly, the DTS tracks encoded by AVI Demux have started to get choppy. I have tried different settings in AVI Demux but the sound is still choppy. I have tried encoding "Inception" and "Matrix" DTS tracks and both have come out choppy.
So, I was looking for an alternate tool that can do the same work as AVI Demux.
@nifedipin: autoGK does not support MKV files. I am yet to try MultiAVCHD. I'll try this and let you know. -

In similar situations like yours I've done the avi to dvd conversion using "convertXtoDVD".Works fast and you obtain a good video quality by sellecting "DVD9".Of course audio is not touched.... -
