Do you want to get rid of the start of you file or just the chapter entry?
Getting rid of the start of the file, should be possible with mkvmerge like this:
1. start mmg (mkvmergegui)
2. open file: Input->Input Files->add
3. enable: Global->Splitting->Enable Splitting
4. select: Global->Splitting->..by parts
5. enter the start time you want followed by a minus. i.e. 00:05:50-
(see: https://www.bunkus.org/videotools/mkvtoolnix/doc/mkvmerge.html#mkvmerge.description.split)
6. set output: Input->Output filename->Browse (set a new file name)
7. press: Input->Start muxing
