    The video is a YouTube (480p flv).

    Input Video has
    1. Aspect ratio of 5:4
    2. Resolution of 600x480 (Black Bars = 30 pixels at the top and 30 pixels at the bottom) as shown in Picture and Info below.

    Which tool shall I use and what settings will be appropriate to do the following

    1. Remove Black Bars
    2. Change aspect ration to 16:9
    3. Encode Video as MP4 .

    Somthing's not right with either what you're stating or what you're wanting.

    If it is truly 600x480 with 1:1 PAR, it is 5:4 DAR. But if you were to remove the black bars it would then be 600x420 (480-30-30). With the same 1:1 PAR, that leaves you with a DAR of 1.428, NOT the 16:9 (aka 1.7777) that you were suggesting.
    Only way to change that would be to stretch or pad/crop.

    Where did this come from, because it likely didn't start out as 600x480? That is not standard.

    The video I am trying to convert is from Youtube and encoded as FLV 480p. I think the black bars were there in the uploaded video because at some point in video there is text at the bottom.

    First I tried SUPER 2012 build 52 to convert the video, little did I know that it has bundled viruses. I spent more than 2 hours remove the junk from this software.

    Today I tried Handbrake, It detected the source as 600x480 (5:4). It automatically cropped the black area at the top and bottom with resulting video as 600x348 and strict anamorphic i.e 16:9. See the image below

    Now I have a second question if you can answer, What tool can allow me to do the following
    1. Crop video (i.e top and bottom)
    2. Re-Mux video in different container (MP4/MKV)
    3. DON'T RE-ENCODE Audio & Video Streams

    Although Handbrake allows me to crop and re-mux, I haven't found option to do it without re-encoding audio and video streams.

    If you crop you have to re-encode. Perhaps give AVIdemux a try. Your choice really,
    Handbrake or Staxrip can also do it without issues.

    Why not use good ol Virtualdub.
    Install the flv plugin in Vdub's plugins32 folder or plugins64 folder depending on which version you're using
    load the video file
    under video tab open filters
    use the "null transform" filter to crop
    if you have the "x264vfw" encoder install you can also encode
    so now you can crop (null transform filter) resize (resize filter) encode mp4 (x264vfw encoder) all in one step or individually

  7. 5:4 is the D1 frame size ratio for PAL video. If you look closely I think you'll find that every 6th frame is a duplicate because a 25 fps PAL source was converted to 29.97 fps by duplicating every 5th frame.

    Assuming it was a 16:9 video letterboxed in a 4:3 DAR PAL frame, I would crop away 64 lines at the top and bottom, 8 columns at the left and right, then resize the height to leave 584x328. That will probably be close to the original aspect ratio:

    I'd also remove the duplicate frames.

    Altough it looks like too much encoding to do.

    But for the sake of learning for me can you please adive me how to do it with any one of the tools suggested above.

    The cropping/resizing/duplicate frame removal can all be done at once and in a single encode. You're the one that wants to 'fix' it and get it right. As far as I know, the only way to remove one duplicate frame in six is with an AviSynth script and one of its decimating filters. Using TIVTC's filter, that part of the script goes:

    TDecimate(Mode=0,Cycle=6,CycleR=1)
