The dts audio on a dts-audio cd is not the same as the dts audio used on dvds.
The former is sampled at 44.1khz, uses a bitrate of 1234kbps padded with zeros out to the cd bitrate of 1411kbps.
The latter is sampled at 48khz, and uses a bitrate of 1536kbps or 768kbps, neither being padded.
So for your scheme to work, you have to:
1. Unpad & decode to uncompressed wav format
2. Sample rate convert from 44.1 to 48khz
3. Re-encode to dts
...for EVERY track on every disc!
