I'm having trouble importing srt files in handbrake. I ripped the sup file from the Blu-Ray and converted it with suprip and saved it as an srt file. The srt file plays fine in vlc when I open just the file through vlc. However when I import it into handbrake and encode to mkv the subtitles don't show up in the video for some reason. I have the "Srt CharCode" set to UTF-8 by default. Oh and they are English Subtitles as well.

EVERYBODY has problems encoding subtitles in Handbrake. If you do an internet search you will see tons of posts like yours in various forums with no real solution. The best you can hope for is that if you get it working, Handbrake will hardcode your subs instead of making them selectable. That may or may not be what you want.
I recently did a one off project for a friend where I needed to hardcode some subtitles into a video. I tried Handbrake and gave up. I ended up using Xvid4PSP which gave me the output I needed. It can basically do what Handbrake does and more. You might give it a try. -
I'll give xvid4psp a shot and maybe it will let me burn them in like you were saying. I figure that there has to be a way to include selectible subtitles though because I have seen Blu-Ray rips with selectible subtitles in them. So I know someone has had to have figured it out. I'll post here if I ever figure it out.
